Prey Interface Customizer.
Prey Interface Customizer is a mod that has many features, making some of the following fixes redundant which is why I have chosen to mention this one upfront. There are in depth instructions for installation and removal on the mod page so I won't cover that here. The mod is also comprehensive, however of most interest is the "misc" tab of the GUI:
Here you can disable the intros, remove motion blur and apply a sharpening filter. The sharpening filter is useful if you are running the lightweight FXAA anti aliasing implementation as it significantly reduces the blur from this form of AA. I personally found that FXAA plus a sharpening of 0.8 looked the best but feel free to experiment. Obviously if you have used this mod to do these things skip over the appropriate sections below.
Skip Intros.
Prey has a reasonably lengthy intro sequence, luckily they are also easily disabled. Navigate to the steamapps\common\Prey\GameSDK\Videos directory and delete/rename/move the following files:

ArkaneLogoAnim_Redux_1080p2997_ST-16LUFS.bk2
Bethesda_logo_anim_white.bk2
LegalScreens.bk2
If you delete them and you want them back performing a "verify integrity of game cache" using Steam will restore the videos. I chose to rename the files with a prefix X_ and so I was left with the following:

LegalScreens.bk2

SLI and surround/eyefinity fixes.
Prey scales well on SLI systems, however anything other than 16:9 aspect ratio resolutions are broken. There are numerous fixes described here, however by far the easiest fix is to install the Flawless Widescreen program and enable the fix for Prey. Find the plugin for Prey and double click to install, ensure that the check boxes are ticked and adjust the FOV to your desired level using the slider. To implement this fix simply run Flawless Widescreen in the background while running Prey.
Config tweaks. - motion blur, mouse smoothing & acceleration, depth of field.
In order to implement config tweaks you will need to create a text file called "autoexec.cfg" and place it in the games directory (make sure you are not creating a text file called "autoexec.cfg.txt" by mistake) using notepad or notepad++. From there you can implement any commands you wish to run when the game launches, I have the following set.
r_Sharpening = 0.8 <- set a sharpening filter, number between 0-1 is best (skip if implemented with the Prey Interface Customizer)
r_MotionBlur = 0 <- toggle motion blur on/off, 0=off & 1=on (skip if implemented with the Prey Interface Customizer)
i_mouse_smooth = 0 <- toggle mouse smoothing on/off, 0=off & 1=on

r_DepthofField = 0 <- toggle depth of field on/off, 0=off & 1=on

Downsampling.
Down sampling is a technique in which the game is rendered at a much higher resolution than the monitor is capable of displaying and then the picture is down sampled to match the display's resolution. By doing this anti-aliasing is applied to everything in game, but at the cost of fps. Nvidia users without sli and running standard resolutions can use DSR to perform down sampling or by creating a custom resolution in nvidia control panel to enable higher resolutions in game. AMD users have access to something similar, though without an AMD system I am unable to test this (comment below and let me know). Finally users that are running sli or multi monitors can use this method to down sample and get rid of those jaggies. Choose the method below that best suits you and follow those instructions.
